After rendering in After Effects CS4 using the ProRes 4444 format, I import the movie into CS5 and it doesn't see the alpha channel.

This is a bug in After Effects CS5. Go to this page to learn how to alter your Media Core QuickTime Codec Rules file to make the alpha channel readable.
